There are no prohibitions in Orthodoxy that prevent you from baptizing your son. At the same time, I must warn you that, as far as I know, according to Islam, the sons of a Muslim must become Muslim, and if your spouse is a believer, your decision may lead to family conflict.

If your spouse is calm about matters of faith and has not yet circumcised his son according to the Muslim rite, then perhaps he does not care what faith his son will adhere to.
